Cuzco is a nicer place than Lima to my opinion. It's easy to walk around the town and get authentic Peruvian food there. This is the best place to have Alpaca and Cuy (roasted small pig).

We went into the Sacred Valley with a small tour run by SAS--well-managed and informative with an excellent guide. All other sightseeing, including Machu Picchu, Lake Titicaca, and Lima, we did entirely on our own. Also, we transferred to Los Ninos Hotel for 3 more nights in Cusco, one of the loveliest, cleanest, and friendliest small hotels we have ever seen. Rooms were large and bright, there was a little restaurant with a cozy fireplace, and the staff were terrific. And all for $33 a night--far less expensive than our first two nights at Sonesta Posada del Inca Cusco.
